I'm not quite sure what you mean, but nonetheless...
The file system should be pretty much irrelevant, since the operating system manages what happens to it. However, one file system may have more functionality than another. For example, NTFS allows file level security, encryption and compression, while FAT32 does not.

On Windows based computers, it's possible to convert a Fat32 partition to NTFS by using the command "convert c: /fs:ntfs".
